Instructions:
-
Loading Different Substrates:
- Clicking on "Phe" loads the structure with Phe as the product, i.e. after cleavage.
- Clicking on "Tyrosine" loads the structure with tyrosine as the product
- Clicking on "Tryptophan" loads the structure with tryptophan as the product.
-
Clicking on "Simple View" shows the backbone atoms, the product (Ala-X), X=Phe, Tyr, or Trp.
in thick sticks + spheres for atoms, and the sidechains of some important residues on the enzyme in thinner
sticks.
- "Add specificity pocket" will display additional residues in the specificity pocket that interact with the sidechain of the substrate.
- +/- Sub will add and remove the product.
- +/- Surf. on Sub will add or remove a gray surface on the product (be patient).
- +/- Surface on triad will place a yellow surface over the three residues in the catalytic triad.

Note:Labeling Atoms:
The simplist method is to place the cursor over the atom and a label will pop-up in a few seconds. If you want a permament label, you can do the following:
- Depress the right mouse button to get the pop-up menu.
- Select 'Set Picking'
- Select 'Label'
Now when you click on an atom, the label will appear in the Jmol window, next to the atom.
